And to destroy the flame clock, you must take out its caster. Thus, to liberate the colonies, you need to defeat the Consul of that colony. He can be a formidable enemy, so make sure you are prepared to fight him. Defeating him will liberate the colony and give you some bonus perks.
But not all the colonies are freed in this way. Some of the colonies are locked behind a side quest. You need to play through the side quest and then liberate it to liberate those.
